RMA workspaces within WebSphere.

Can the RMA write workspaces to a different directory instead of the server installation directory(WebSphere/installedApps)?

Sure it can. There is a configuration parameter for that in the RMA generation wizard. You can specify the path for the workspaces root directory.
You can also open generated web.xml file in an editor and change the value of the com.blazesoft.repository.file.workspacesdirectory context parameter to point where you want.
